The issue could be because of the absence of the bypass valve solenoid attached to the stock manifold, though idk if that would be the case.
Well after a couple days I have gotten a P2261 code twice since installing the manifold. I'm not sure what's causing the issue though. I've checked and double checked all of my connections for leaks, cracks, etc and can't find anything that could be causing the issue. I'm going to keep digging and I'll scan a few logs and get an update from BNR on the tune and see how it goes. Does anyone have any ideas why the new manifold would cause a BPV issue? Currently, aside from a new intercooler and injectors, I have every aftermarket bolt on you can think of. From the top, Racer X manifold, Racer X intake, BNR wastegate actuator, BNR BPV, BNR 02, BNR Downpipe, ZZP catback.

How about your wastegate and recirculation valve? you sure all your gaskets are properly in place
Yeah I'm sure. I've had the wastegate and BPV installed since November and I have tested for leaks already.
We have roughly 2000 miles on our manifold now with no codes, however I believe Trifecta mentioned an issue with the BPV and they did fix it.

This is one of my two concerns with the car after installing the IM. I'm BNR tuned and I too have the P2261 but have yet to reach out to BNR. I have no leaks btw.
I put roughly 15 miles after installing the IM and I got the CEL. It comes on basically every 10-15 miles now. Car runs fine other than a rough idle every now and then but I can't say for sure what causes that until I bolt on the BNR LS7 coils.
My second concern I have is that I had to lose 3-4 psi in boost due to a downgrade in spring (went from yellow to green) on the Forge BOV. The flutter I was getting right before blow off (at all rpm ranges and gears) after installing the Racer X IM was too much for my liking. Some say flutter is harmless and some say it damages the turbo...since its a daily driven car, I went on the safe side and switching to the green spring erased all flutter. This had to be because the BPV solenoid is now bypassed, right?
I'm no expert but after reading all 56 pages of the famous "Bypassing the the bypass valve solenoid" thread (thank you MPFab), I'm understanding that the solenoid provided a controlled boost leak that allowed the car to be driven more comfortably, especially in between shifts. After bypassing this solenoid, the boost is more readily available and we all love it but seems like the turbo can't successfully blow off the boost without flutter occurring when running a stiffer spring. Is this a trade off we have to live with when it comes to the solenoid bypass or is there something that can be done so that I can continue to run higher boost, say 21 psi, w/out flutter? Bigger intercooler?

We have yet to get a P2261 (along with many others) although you are the 2nd or 3rd BNR tuned to get it. I'm not sure if Jerry is addressing the issue or ignoring it. I would reach out to BNR and ask for a tune modification.
As for the second part, we never considered the flutter an issue although we have moved past the OEM turbo and now we are not using a BPV at all.
