My 2012 Sonic has gone through a few replacements of the front end links (both sides included) due to clunking noise and it looks like the noise is coming back (once again).
My question was as to whether there is any truth to what I was told by the dealer that if you don't replace them when they are noisy it puts additional strain on the suspension and it will cause other parts to break?

The clunking is either broken links themselves or bad bushings in the links. The clunking means that there is play (slop, movement, whatever you want to call it) in the suspension system. Any play in your suspension/steering/wheels is normally undesirable because it puts strain on the system or allows components that don't normally move around a lot to move around in ways they weren't intended to.

If the end link was bad enough or broken right off it may adversely effect body roll, but otherwise it will no wear any part of the car at all. Think of it this way, when its new it might put more forces on the lower front swaybar bushings, but when bad its the weak link and all forces its trying to correct are lost at that point(causing body roll).
With this said my cruze started to exhibit front end link noise around 20,000 miles, I drove the car to 95,000 miles without repairing. Over time the noise actually quieted down to the point I couldn't hear it anymore. My guess it wore enough to stop binding. Not sure if the same holds true for the sonic, but at 25K, my sonic just started making the same noise I plan to not fix unless it gets worse.

No? I would think that there would be Some additional wear somewhere in the system. Stuff might not outright break, but movement in a system that isn't designed to have it should experience accelerated wear.
